Empresa Ferroviaria Andina is the company who runs trains to Uyuni. They offer good service for route Villazon-Tupiza-Uyuni-Oruro, if you are coming from Oruro to Uyuni or from Villazon to Uyuni this is by far the best option.
Please Note: There is just one train line, so the train from Villazon to Oruro is the same for Villazon to Uyuni. Expreso del Sur and Wara wara are the two trains in this route.
